This script converts all footnotes to endnotes and places them at the end of each story. It allows the selection of two character styles; one will be applied to the footnote references in the text, and the other will be applied to the footnote references in the endnotes. The character styles will need to be created before running the script. Works on both PC and Mac versions of InDesign CS2, CS3 and CS4.

@ Giacomo Cicirello Salas:
There is no way to get the regular footnotes back. Please make sure you make a copy of the document before running the script.
@ Christian Kelly:
The problem is fixed in version 2.3 (Footnotes2Endnotes_v23.jsx); it was related with the issue described at http://jsid.blogspot.com/2006/07/sample-scripts-wont-work.html

Figured it out. Easier than it seemed.
